Ph.D. studentship available: Identifying causal interactions in functional MRI data using statistical time series analysis

Supervised by Dr. Anil Seth, Prof. Hugo Critchley, and Dr. Lionel Barnett.
University of Sussex, Brighton and Sussex Medical School, Sackler Centre for Consciousness Science

Deadline: 5.00pm, Tuesday 31st January 2012
Start date: October 2012

Apply here: http://www.findaphd.com/search/ProjectDetails.aspx?PJID=36077&LID=1494

Our understanding of the brain has been revolutionized by functional neuroimaging, the ability to look at brain activity as a person is doing a task, or even while they do nothing at all. Traditionally, neuroscientists have used neuroimaging to localize different functions to different parts of the brain. However, brain functions depend on dynamical networks spanning many different brain regions. Identifying these networks, and especially networks that show causal interactions among their elements, is a major current challenge. This Ph.D. project will address this challenge for functional MRI (fMRI), the most popular neuroimaging method. fMRI measures time-varying changes in metabolic signatures of neural activity. To identify causal networks, we adopt the framework of Granger causality analysis (GCA) which assumes that causes both precede and help predict their effects. GCA applied to fMRI faces several challenges arising because the fMRI signal is an indirect and incompletely understood reflection of underlying neural activity, is sluggish, delayed, and is sampled only once every 2-3 seconds. The project will address these limitations by novel combinations of theory, modelling and experiment. A first objective will be to adapt recent theoretical findings showing invariance of GCA under filtering to the case of fMRI. A second objective will be to characterize the behavior of GCA on fMRI data via detailed computational models connecting neural activity to simulated fMRI responses. These models will be built by connecting existing large-scale spiking neuron simulations with forward models of hemodynamic responses. Third and finally, the resulting methods will be benchmarked on fMRI data obtained specifically for this purpose.

The successful candidate will benefit from being part of the Sackler Centre for Consciousness Science, a world-leading research group in computational neuroscience, functional analysis of neuroimaging data, and consciousness research. The student will enjoy collaborative input from the Department of Informatics, the Brighton and Sussex Medical School, and the School of Psychology; will work within a thriving multidisciplinary group integrating many areas of neuroscience, and will have full access to state-of-the-art computational and neuroimaging facilities. Training in fMRI analysis and statistical methods will be provided.

Applications should hold, or expect to obtain, a minimum upper-second honours degree (or equivalent) in a quantitative science discipline. Previous experience in neuroimaging and/or time series analysis is desirable but not required.

Funding Notes: The South-East Biosciences Network (www.sebnet.org.uk) is advertising 33 Doctoral Studentships across the South-East of England.

Applicants for this 4-year PhD, starting in October 2012, should possess or expect to be awarded an Upper Second or 1st Class Honours degree (or equivalent) in a relevant related subject. Studentships are available to UK nationals and EU students who meet the UK residency requirements. The studentship will support the student’s stipend and tuition fees.

The project:
Despite the large number of experimental studies on olfactory systems
over the last 15 years, we still do not understand how olfaction works.
Insect olfactory systems have emerged as excellent model systems for
studying the basic computational mechanisms that underlie olfactory
coding, learning and memory. The aim of this PhD project is to advance
the theory of biological olfaction with multi-scale models of the
honeybee antennal lobe (AL). The project involves combining
computational modelling, theory and experiment to develop a specific
model of the honeybee AL and use it to understand the dynamics of
information processing.

1. Building a conductance based model for the honeybee AL
Recent experiments enable us to formulate specific models of the
honeybee AL, including implementing the correct numbers of neurons,
their organization into identified glomeruli according to a
morphological 3D atlas, and correct response profiles to numerous
chemicals. Moving from generalised AL models to a specific honeybee
model will allow us to simulate the input from actual chemicals and,
therefore, to make concrete predictions about future experimental
observations. This constrains the model more tightly and makes it
falsifiable, a concept that is under-developed in computational
neuroscience to date. The developed detailed model will be simulated
using modern supercomputing methods in the form of general purpose GPU
computing.

2. Building rate models and population mean field descriptions
Once a detailed model has been formulated and implemented, we can
identify methods to reduce it to rate equations and mean field
population models allowing us to identify the dynamical structure
underlying odour information processing in the honeybee AL.

3. Investigating incoherent mixtures and odour objects
This is the core of the proposed research work and the most exciting and
novel. Recent experimental evidence indicates that millisecond
differences in the onset of odour stimuli can alter the resulting
neuronal activity in the AL and can affect behaviour. This finding
fundamentally alters our current understanding of odour processing. The
AL could emerge as the brain region responsible for odour-background
segregation based on the coherent spatio-temporal structure of the odour
plume on millisecond scale. We may even call it odour object
recognition. The work towards this objective will entail detailed models
of the odour segregation ability of the AL, including a systematic assay
of the potential network and cellular mechanisms underlying it. The
multi-scale model stack developed in (2) can then be used to identify
the underlying dynamical systems mechanisms.

The successful student will be based in the laboratory of Dr Thomas
Nowotny in the School of Informatics/Centre for Computational
Neuroscience (CCNR) and Dr Jeremy Niven in the School of Life
Sciences/CCNR at the University of Sussex. The student will also have
the opportunity to work with the laboratory of Prof. Giovanni Galizia at
the University of Konstanz, Germany.

Applicants should have a 1st/high 2.1 in computer sciences, physical
sciences or mathematics and good computer skills are required. Previous
experience in C/C++ and/or CUDA/OpenCL is a plus. A keen interest in
neural systems is essential, though direct experience is not required.

Funding Notes:

The South-East Biosciences Network (www.sebnet.org.uk) is advertising 33
Doctoral Studentships across the South-East of England.

Applicants for this 4-year PhD, starting in October 2012, should possess
or expect to be awarded an Upper Second or 1st Class Honours degree (or
equivalent) in a relevant subject. Studentships are available to UK
nationals and EU students who meet the UK residency requirements.

The studentship will support the student’s stipend and tuition fees.

A second round, for 2 more ESRs and 1 more ER, will be launched during 2012.

First-round application deadline: October 31st, 2011

(Nota do editor: Peço desculpas pela divulgação em cima da hora da chamada. Achei importante postar mesmo assim, por causa da segunda rodada de chamadas, que ocorrerá em 2012, e para divulgar o projeto)

Appointments for Early Stage Researcher (Marie Curie Fellow) are full-time, fixed terms for three years, tenable from January 1st, 2012. Appointments for Experienced Researcher are full-time, fixed terms for two years, tenable from January 1st, 2012. The Early Stage Researchers will receive supervision for the preparation of a PhD thesis and benefit from the combined resources of the NAMASEN Network.

[Description of NAMASEN]

NAMASEN is the acronym for an Initial Training Network (http:// www.namasen.net), funded by the European Commission under the FP7 Marie-Curie PEOPLE programme. Its ultimate mission is to lay the foundation of a virtual scientific institute for the multi-disciplinary study of Neuroengineering and Network-Neurosciences that will train a new generation of scientists and professionals and that will contribute to Europe’s leading role in scientific innovation.

NAMASEN targets both technological and scientific priorities, such as the development of novel multi-electrode arrays and advanced interfaces that functionally interact with neurons and networks. NAMASEN investigates neuro-electronic hybrids as devices able to undergo a functional and anatomical reconfiguration, on the basis of the activity-dependent plasticity and rewiring properties of neurons, under some control by the experimenter.

The NAMASEN ITN Network consists of the 10 academic and 3 industrial partners: the University of Antwerp (Belgium), The University of Sheffield (UK), the Institute of Molecular Biology and Biotechnology (IMBB) at the Foundation for Research and Technology-Hellas (FORTH, Greece), the Hebrew University of Jerusalem (Israel), the Swiss Federal Institute of Technology of Lausanne EPFL (Switzerland), the Italian Institute of Technology (Italy), the Nencki Institute of Experimental Biology (Poland), the Interuniversity Center for Microelectronics IMEC (Belgium), the University of Freiburg (Germany), the Natural and Medical Sciences Institute at the University of Tuebingen (Germany), Janssen Pharmaceutica (Belgium), 2-Sight Europe (Switzerland), and Gersteltec Engineering Solutions (Switzerland).

Altogether 10 Early Stage Researchers (PhD researchers) and 3 Experienced Researchers (Postdocs) will be recruited during 2011-2012. As a part of their training experience, each researcher will be based in one country but will spend some of their time abroad during secondment periods within the network. Scientific and technological disciplines targeted by each position are diverse and heterogeneous, ranging from microfabrication and nanotechnologies, to experimental neurobiology and computational neuroscience. Individual openings, advertised on the electronic job application page of NAMASEN (http://www.namasen.net), contain relevant information and links to the hosting institutions.

The NAMASEN ITN Network offers a unique research environment where leading academics will integrate accepted applicants into their research teams, providing a top-notch structured training programme in Neuroelectronics, Neuroengineering, and Nanotechnologies. Academic partners within the NAMASEN ITN Network will support the Early Stage Researchers to work successfully towards a PhD defense.

More information on the NAMASEN ITN Network and its job openings can be found at: http://www.namasen.net

[Salary and Benefits for the Positions]

The Researchers will be appointed on a full-time temporary contacts, for a period of three years (ESRs) or two years (ERs), including a two-to-six-month secondments at different NAMASEN partner. The Researcher will be a Marie Curie fellow and will profit from all Marie Curie benefits, including living, mobility, travel, and career exploratory allowances according to the Marie Curie Framework 7 requirements (http:// ec.europa.eu/mariecurieactions).

[Eligibility]

Candidates for ESR positions must be, at the time of recruitment, in the first four years (full-time equivalent) of their research careers and not yet have been awarded a doctoral degree. This is measured from the date when they obtained the degree, which would formally entitle them to embark on a doctorate, either in the country in which the degree was obtained or in the country in which the research training is provided. In practice, this means they should not have obtained any degree before 31st December 2007 that would entitle them to enroll for a doctorate. In general, this is usually a suitably qualifying Masters degree.

Candidates for ER positions must not have worked in a research position / received research training for more than 5 years of their undergraduate degree. The undergraduate degree is the first degree, which allowed them to embark on a PhD program, typically a BA or BSc. Years since the undergraduate degree working outside research do not count.

Candidates are normally required to undertake trans-national mobility (i.e. move from one country to another) when taking up their appointment. At the time of recruitment by the host organization, candidates must not have resided or carried out their main activity (work, studies, etc.) in the country of their host organization (i.e. depending on the NAMASEN network partner to apply for) for more than 12 months between 1 November 2008 and 31 December 2011.

Applicants for the position at NAMASEN may be a national of any Member State of the European Union, of any Associated Country or of any other third country, but they may not be a national of the hosting country.

Availability to travel (including internationally), for the purpose of the research and training activities, is a requirement for the positions.

[Applications and Enquiries]

Candidates are invited to apply to the vacancies. Candidates are also requested to submit their CV in English (max. 5 pages), max. 10 academic publications (in English), including an electronic copy of university diploma (translated to English). A cover letter is also required, where motivations to apply to the NAMASEN consortium in general and to an individual partner, in particular, must be stated clearly. Spam applications will be trashed.

Formal applications should be made through the NAMASEN consortium and should be sent by means of the website http://www.namasen.net.

Final decisions will be taken upon joint consultations within the NAMASEN Supervisory Board.
Informal inquiries concerning the individual positions may be addressed to contact people indicated on online job electronic application forms at www.namasen.net.

Neuroinformatics combines neuroscience and informatics research to develop and
apply computational tools and approaches that are essential for understanding
the structure and function of the brain.

The Erasmus Mundus Joint Doctoral Program “EuroSPIN” (European Study Programme
in Neuroinformatics) is inviting applications from students having a solid
background in mathematics, physics, computer sciences, biochemistry or neuroscience
(on a master level or equivalent), in all cases with computer science skills.

Documented interest in research like activities (e.g. demonstrated in the form of
master thesis work, or participation in research related activities) is of large
importance. Also fluency in English is requested.

If you are interested, go to the webpage: www.kth.se/eurospin

Deadline for Application (both EU and non-EU students): 30 Nov 2011.

For more information on the International Neuroinformatics Coordinating Facility
go to http://www.incf.org/.

The four partrners below participate. They are all research leaders in the
Neuroinformatics field, but they have complementary strengths. In addition, two
associated partners, the Honda Research Institute and Nordita, participate.

Four partners participate in EuroSPIN:
- KTH Royal Institute of Technology, Sweden
- University of Edinburgh (UoE), UK
- National Centre for Biological Science (NCBS), India
- Albert-Ludwigs-Universität Freiburg (ALUF), Germany

Each student will spend most of the time at two of the partner universities, and
also receive a joint (or double) PhD degree following a successful completion of
the studies. The mobility periods, as well as the courses a student will follow,
are tailored individually based on:
a) the PhD students background;
b) which constellations of partners that are involved, as well as
c) the specific research project.

During the PhD period each student has one main supervisor from each of the two
universities that grant the PhD degree.

There are excellent scholarship opportunities for students accepted to an Erasmus
Mundus Joint Doctorate programme. An employment contract will be given to all
selected PhD students during the study time, which is 4 years.

Wanted: Expert Patch Electrophysiologist (Postdoc or Advanced Technician) at Baylor College of Medicine in Houston, TX, USAWe are seeking a highly-capable patch-clamp electrophysiologist for a postdoctoral or senior technician position. The ideal applicant has at least 2-3 years of experience using patch-clamp electrophysiology as their primary research tool. We prefer that you have
experience with both in vitro and in vivo preps, or in vitro patching under difficult conditions (dendrites, multiple simultaneous patches, etc.) Experience with rodent surgery and functional multiphoton imaging is a plus. The applicant will participate in a larger project that involves using imaging, electrophysiological, and molecular techniques to dissect the functional micro-circuitry of early visual cortical areas. The ideal candidate will be able to work relatively autonomously to design and schedule experiments, collect data, and troubleshoot techniques and equipment, while at the same time coordinating their results with other members of the research team in order to drive the project forward.
